A little googling (apparently "files and folders showing up blue" is a legitimate search term, go figure) has informed me that the files show up blue because they've been compressed to save space. Apparently, this is applied automatically to rarely-used files and folders... but, since one of my blues ones is the Program Files folder, I don't know what their definition of "rarely-used" is!
